All of Danny Phantom's villains know his true identity, but his family and the citizens of his city don't. He doesn't keep his identity secret to keep his loved ones safe, he keeps his identity secret to keep himself safe from his loved ones who hate ghosts.

To be fair, Jay Garrick, the first Flash, didn't wear a mask—his speed protected his identity, and he supposedly vibrated so fast that his face wouldn't be visible in photos.

The Aunt May one is not to keep her safe, but that she'd worry. Old school Aunt May was a sickly/frail woman. Always in the hospital. But when you look at it on the flipside with Andrew Garfield Spider-man. He told Gwen and she kept wanting to help. That got her killed. Granted he didn't know she'd be like that until the end of the movie 1st movie. He was right to cut her out of his life.

The secret identity works to protect their loved ones, what happens to them on occasion becomes a 24/7 problem if the hero’s identity is revealed, worse case, the antagonist just gets so frustrated that the hero “saves the day, yet again”, that they just end up saying, “f$&k it”, and killing a loved one just to squeeze out some kind of victory.
