Pigma has two priorities: Getting rich, and getting away. While his will may be weak in terms of sway and influence, he is stubborn, almost to a fault. That stubbornness got him "killed" quite a couple of times, but it's also let him survive things he reasonably never should have survived.

You want theories for Starfox? Sure, have three:
1. Star Fox Zero is an in-universe game (or movie) of the events of 64 - also justifies why it's different, as it's overly dramatised and only 'loosely inspired by real events'.
2. "Starlink: Battle for Atlas" is roughly canon, set shortly after 64 (but before Falco left). Not FULL canon unless we get references to it, but a "something like that probably happened"-esque thing.
3. James is the same kind of ghost that Andross was in Adventure - unlike Andross, he never bothered to show up again (outside of the one-off in one of the Command endings)

I'm pretty sure the remake's holoviewer is concealing an Aparoid coverup narrative. In fact, I think General Pepper shifted the blame for the first contact incident onto Andross and covered up the military's direct involvement. To walk you through the sequence of events:

1. Andross is hired to research wormhole stabilization tech at the direction of General Pepper
2. He succeeds but accidentally allows an Aparoid through. It immediately launches a system-wide cyberattack, destabilizing the system enormously.
3. The site of the experiment is nuked and the explosion itself is blamed for the system-wide damage.
4. General Pepper orders that the military's involvement be scrubbed and frames Andross as a rogue element solely responsible for the catastrophe.
5. When the courts hand down an execution sentence, Pepper asks that it be downgraded to exile out of guilt.

You have to connect some dots conspiracy-style, but it's really not that far of a leap if you read the entries relating to Fichina, Andross and everything associated with the Warp.

There’s actually a cutscene in Star Fox assault explaining the 17 years ago and peppy when he first sees the aparoid exclaims: “No, it can’t be!” So I think you’re theory is strong there

Pigma makes Wario look like Mr. Rogers.

A theory I believed when I was little was the reason why Peppy is constantly telling Fox to do barrel rolls is because James didn't do one, which would have saved his life during the betrayal. So now Peppy has OCBRD (Obsessive Compulsive Barrel Roll Disorder)

Krystal's dialog in Adventures establishs that she recognized Andross despite supposedly having nothing to do with him.

This tells me that Andross must have learned about her planet, launched a surprise attack to destroy it and eradicate it's people to nip a potential threat to his regime in the bud.

or

He and his army performed a hostile takeover to research Cerinia's people and how they aquire their mystical abilities. I highly doubt Krystal would have been the only one of her kind to have powers like hers. However in this scenario, Andross, as he often does, destroys Cerinia by accident in one of his experiments.

Either way, I believe this is how Andross learned about the supernatural, and he managed to take what he learned from his excursion to Cerinia to ensure he would survive even in death.

I remember hearing long ago that the concept of ghosts isn't that they're dead , but the veil of time becomes thin between two different eras.

What you're seeing is not a dead person , but a living person from their era.

If the Aparoids didn't physically encounter James during their original appearance 17 years ago, then I'm left to assume at least one of them somehow came across what's left of his corpse and took his memories.

Pigma somehow STILL being alive (let's not forget potentially also being shot down at least twice, if we're to believe the true canon route involved Fichina and Venom 2's encounters) despite supposedly all Aparoids perished during their collective apoptosis is an interesting tidbit I never realized... I'm going to presume whatever debris from the explosion when he was in the middle of his physical merging had more Pigma DNA than Aparoid as his consciousness took over that leftover Aparoid piece that wasn't affected by apoptosis due to presumably Pigma's DNA overriding it. I guess as you said, if Pepper truly did recover and wasn't also victim of the apoptosis from being mid-merge, then Pigma had a chance to somehow also survive... despite being in the cold reaches of space with no chance of medical help.
That said, Pigma's got absurd luck being blown up potentially four whole times to finally die (presumably) as James only supposedly perished after one.

Andross... Well, when it comes to the realm of mad science, he could've cloned himself or digitally replicated himself as an AI to install into android bodies or machines (which I'm sure was what he did in Command to try to sway his grandson Dash to follow in his footsteps)... Now if you want to add magic and mythology into the mix, then that opens even more possibilities to bring characters from the dead, including ghosts and possession of corporeal forms.

And it is a shame it's seemingly retconned (or at least never adopted by Japanese canon) of that supposed ancient civilization idea on Venom. It could've opened the doors for even more pieces of lore and maybe even new future enemies that either descended from that civilization, or were revived from a deep stasis... But I guess that's ultimately up to Nintendo if they want to revisit that idea if ever.

I feel like we're ignoring an elephant in the room with the Pigma theory.

Command brings back both Andross and James. James can directly fight Anglar and Andross explicitly refers to himself as the Ghost of Andross.

Pigma could just be a ghost in a shape similar to his last body.

I just appreciate that your approach of: Just because something is 'poorly written' or 'doesn't make sense', doesn't mean we can't get creative and figure out SOMETHING of maybe a headcanon theory. I think the devs would want us to get creative in thinking how these <s>mysteries</s> get explained, and maybe omit an explanation either to save time getting information across to the player, or because explaining it all is boring to them.
Also man I need to play these games I just got spoiled on, I wanna kill Pigma twice over. (Nothing personal I just think it'd be fun.)

I never got the impression that James in Assault was anything more than an in their heads. The space bugs for the crew trippin'.
