I always assumed the broken capsule was just some environmental storytelling trying to convey that it originally lead straight to Sigma, but it was intentionally damaged to wear X down, forcing him to refight the other Mavericks before he was able to continue.

If you look at "the cutting room floor", you can see beta maps and elements. Even though this stage has beta graphics it still has a broken teleporter. So if it was even to go anywhere can be dismissed. The idea of a broken one was there early on.

What if that broken capsule led straight to the Maverick Hunter base and they used it to steal Zero's parts and get away quickly? There would also be an incentive to break the capsule upon return so no maverick hunters follow them.

It's the capsule leading to Sigma's secret lab underneath the power generator in Magna Centipede's stage. Sigma destroyed it when he was finished setting up the capsules.  Occams razor, etc.

I was about to say the designer probably set up the room to look like the boss arena, added the teleporter and thought, "this room looks kinda empty. I know, I'll put in another teleporter to balance it out, but broken since it doesn't go anywhere." And then the quote from the designer makes me think I had it on the mark

I think it's a symmetry thing. Also, since it's the second game when you have two of something and you only use one of them you could say something like "the one on the left represents the first game, and since it's already been beaten the teleporter is destroyed to reflect that".  Or something like that

I'd always heard it was an easter egg for the teleporter from Megaman 4. That's what everyone was saying when it came out. I never thought this was a mystery.

With the rumored fourth X-Hunter, I figured she betrayed them, and destroyed the access teleporter to their headquarters before fleeing, leaving Violen without the means to access his upgrades as the slowest of the remaining three. Alternatively, this could've been an emergency exit that Sigma destroyed, both to keep X from fleeing (which he wouldn't do, anyway), and to prevent the Mavericks from deserting, since at least some of them would be aware that if they couldn't defeat X during their first encounter, an armed-to-the-teeth X would be impossible.

I always thought the teleporter was for Vile, but since he wasn't ready it got destroyed.

I liked the theories back in the capcom forums about serges using it to upgrade/finish sigma's new body. Or Zero using it before X to infiltrate the place if we're going for that ending
