What!? No Sidonia from Knights of Sidonia? The Sidonia is roughly 29 km (~18 miles) long, 5–6 km (~3–4 miles) wide, and about 7–10 km (~4–6 miles) tall, making it an enormous octagonal prism-shaped vessel. Its outer shell is encased in a ~500 m (~0.3 mile) thick layer of ice for protection, and it has an attached asteroid at the stern for raw materials. It houses several transport ships and smaller frigates and mission specific ships within it's docking bays.

Since Homeworld 3 released, the biggest Ship in there was the Gate Control Ship from the Incarned Queen (yes it is a Ship)

If you're referencing Homeworld, you gotta go with the HW1 Kushan Mothership, which is something like 40km tall

Would love the idea of a mothership being the only ship that makes wrap gates for fleets to come out of.

There's Macross/Robotech Dolza's Mobile Command Carrier(size of Japan), and nearly double in size with the Zentran/Meltrandi Mobile Command Carriers, and the updated dimensions of the Marduk Mobile Command Carrier(nearly the size of Japan) from Macross_II. The StellarRepublic/Robotech Factory Satellites are over triple in size of Japan&mobile but they don't go to combat zones. Macross do have factory moons/worlds similar to Halo/Forerunner's Shield Worlds. In Rai from Valiant 90s&2010s comics, Japan turned into a giant mecha ZILLA(1998 Godzilla) that ended up stranded in space after fighting off the Spider-Alien invasion fleet.

Don't forget, in the Craftworld category, the Phalanx, the Imperial Fists original vessel. The original version is Craftworld sized, sublight only, and always in interstellar gulfs. Not like the modified Ramilies star fort it was turned into.

One might be surprised how close mankind already is to building things this size. Just get a bunch of ion drives to an asteroid and gradually move it to near Earth orbit. Then you can send construction material to make a base out of it.
