My favourite anarky theory is that he got eaten by croc, it's a whole thing with an unused room near croc's lair look it up

I see your "Jason didn't actually wanna kill Bruce" theory and I raise you the "Bruce knew Jason was the Knight but he wanted to be wrong about it" theory

The theory is that Bruce knew that Jason was the Knight but he wanted to look for anyone else it could possibly be as he couldn't accept that not only was Jason still alive but he assembled an entire army just to kill him. That would explain why we saw Jason flashbacks before we fight him in the cloudburst and why it cuts to Joker after we presumably knock his mask off or crack it, it's all because Bruce knew the Knight was Jason but he didn't wanna accept that it was true until after the drill fight when Alfred says he's got nothing and he can't deny it anymore.

The Red Hood symbol can be found behind the intel board in the Militia HQ while fighting the Knight. This tells me that it was always the plan become a lone wolf vigilante after Batman was torn down, regardless of whatever else happened. This explains why his helmet had a 'Red Hood' mode ready to go after the outer Knight visor got damaged.

the fact that jason still cares about alfred and barbara thorough the game is making the theory much more interesting

It was a Brainiac clone that died in Suicide Squad, actually
...Which in a way makes me roll my eyes even more, because the game doesn't even commit to its own premise

Batman did not die in Suicide Squad, that was a clone

6:55 Batman fears many things which is why he has a contingency plan for everything. In the comics, Batman was told by the Green Lantern Corps ring that, while he has much willpower to wear the ring, he also has too much fear. Conversely, it was also told to Batman when he put on the Sinestro Corps ring that while he possessed the power to wear their ring, he had too much willpower to use it. Essentially confirming that Batman is constantly at war within himself that he cannot have one or the other in the sense of which side to choose.

I believe that Red Hood was always Jason's plan; once he defeated Bruce, he inteneded to go rouge and take out all the criminals in Gotham. I'm not fully sure if he included the Militia in that plan, if it'd be an order 66 situation, or if he actually planned to take them down as well, but the fact that they didn't know about the mask indicates the latter.
My evidence?
#1 The bulk of the major supervillains bankrupted themselves to fund the militia's gear (which Batman was still able to outdo), which is why Penguin is running guns and Dent's robbing banks, they're out of cash. This is a major blow to them, making it easier for Jason to tear through them, while also making it harder for them to rebuild after said strikes.
#2 Aside from Pyg's victims, the only people left in Gotham at the time of the attack outside of areas that were, presumably, safe zones, are criminals, who Red Hood wouldn't care if they tear eachother apart.
#3 The mask. The Arkham Knight suit has a red hood mask underneath the Arkham Knight helmet, the only way that makes sense is that Jason always intended to shed the Arkham Knight mask at some point (and likely some of the anti bad armour, so people don't instantly connect Red Hood to Arkham Knight). Additionally he already had a symbol thought up, it could be a spur of the moment thing, but it does make more sense if the whole thing was preplanned. As I said, the fact that the militia don't seem to know about the mask is the biggest evidence that rather than using his men to help hunt the villains, Jason intended to kill them as well.

It was confirmed that Joker influenced the Batmobile's guns

Definitely Joker's blood taking over; the fear gas just loosens Batman's grip over his own mind. It's why Joker keeps encouraging Batman to expose himself to fear gas.

The best proof is the ending. Scarecrow injects Bruce and Joker takes over, laughing in his face. Scarecrow gives him another dose, and then the nightmare we experience is Joker's, because he's the one in control of Bruce at that point. The roles switch, and suddenly Batman is the parasitic influence who takes back control.

Technically speaking, Scarecrow saved Gotham from the Batman Who Laughs, and he had no idea he did it.

You do realise they literally show the smoker’s face on the news? I can agree that it’s not Anarky, but the news image looks nothing like Jason.

About the "is the joker real" thing: I just want to point out that the story you get after scanning the batmobile for the riddler is set before batman gets the feat toxin yet shows that the joker blood is already influencing him. Specifically in adding a ton of guns to the batmobile. (And your third "theory" is also addressed by this.)
