It's worth mentioning that the Cowbear mission in We Love Katamari is intentionally a troll level. When someone on Twitter asked Keita Takahashi why he made it so difficult, his reply was "Because I am a jerk."

The best way to do the Oaki mission is to use Revali to just fly straight to the shrine and wait. That's it. Oaki does not need your help at all, and will eventually reach the end without your input. But you do still have to stand around for 7 minutes, so it still sucks

Something you almost touched on but didn't quite get to is the escort missions where the NPCs seem to move at just the perfect pace to be slightly faster than your character's walking speed, but slower than your running speed, so it's just an obnoxious fixed of stuttering faster than them, then slowing down, rinse and repeat until you get to the location

I noticed that terrible game missions or sections tend to have at least one of the following:
1. Limiting maximum pace the player can progress (e.g. autoscrollers, forced walking sections etc) as opposed to other sections. Especially when the section is longer than the rest.
2. Having abilities taken away in a way that feels limiting in a bad way instead of challenging. (Even underwater and mech sections can fit there.)
3.Going against the main mechanics of the game without adding anything meaningful to the game.
4. A difficulty spike, combined with being much less forgiving, compared to levels next to it.
5. Having unclear objectives or unclear/inconsistent way to achieve these objectives.
6. Being filled with low-level pacing issues like constant popups, mini-cutscenes and dialogue.

Shoutouts to missions that make you backtrack or repeat content without adding anything to make it feel unique or fun.
If you ever played the original gamecube Paper Mario TTYD, the name "General White" might ring a bell when one thinks of obnoxious backtracking missions.

Stealth missions in general tend to be obnoxious. Way too many of them fall into the "get seen, instantly fail the mission" trap, which basically makes the player a one hitpoint wonder in a game where that's usually not the case. Actual stealth games have you able to knock out enemies and hide their bodies, use disguises to get around (or hide under a cardboard box), break cover and fight for a bit without failing, etc, but far too many stealth missions lack one or even all of these features in exchange for "get seen and lose" gameplay that's completely irritating.

Bonus points if the enemies are foes you could easily defeat in normal gameplay, or that you've already fought by the thousand prior to this point.

For examples of questionable ones, there's the Yiga Clan Hideout missions in Breath of the Wild, plus the stealth mini games in Mario & Luigi: Paper Jam.

In the former, you at least have the ability to fight here, and various ways to deal with the enemies beyond "avoid being seen". But it still doesn't really explain their ability to one-shot Link regardless of Fairies and Mipha's Grace, which never happens anywhere else in the game despite those enemies being absolutely everywhere in both Breath of the Wild and Tears of the Kingdom.

In the latter there are the missions where you have to sneak past the Fly Guys to save Toads or reach Bowser/Bowser Jr. In the latter of these cases it's moderately justified since apparently the bad guys get away if they notice you approaching, but in the former it doesn't really make much sense at all, since you can logically just fight them all to clear the path anyway. Again, these aren't rare enemies or exclusive to this part of the game, and you fight them by the thousand elsewhere in the game, so it makes no sense they're suddenly 'competent' here.

No surprise that a clown named "Moe Larry Curls" is that painful to deal with. When you're channeling the energy of all Three Stooges at once, you're bound to turn into an unbelievable wise guy! Nyuk Nyuk Nyuk!
