  I would say according to lore humans require having an option. It&apos;s a maze prison. Neo is being gaslighted with familiarity set up to make him question his own sanity. &nbsp;Basically the machines believe a choice is required or neo will reject the matrix and die. Neo obviously has memory fragments which fits for me since data remain when you wipe a hard drive, even if mostly overwritten, organic hardware self restores on it&apos;s own. Neo is the one, basically a clone of the previous ones. Like his name, neo is the &quot;one&quot; but arranged differently. He is divergent, unique, the machines are interested in his identity. Perhaps they could reset him completely but there&apos;s no guarantee they could replicate the effects. I think trinity becoming the one should be attributed to the machines trying to replicate neo&apos;s ability. This would lead to the ones being known as the Wholes or something lame and neo and gang could have neo level enemies or allies that aren&apos;t programs. It makes sense machines keep her because of him but also utilize her. <br><br>I will say I too have issues with the agents appearing. Even assuming hidden directives it lacks consistency. When it comes to personality we see the architect, he speaks with machine like logic, he watches but doesn&apos;t interact. The oracle seems more human but still has inhuman wisdom. Many programs adopt human personality, likely they are programmed to blend or adapt. Agent are sentient, bound by purpose but still learn, absorb, adapt. Likely they mimic human acts. <br><br>A lot seems counterintuitive but the entire idea behind the matrix is that things aren&apos;t what they appear<br><br>Granted I&apos;m making all this up. So while it fits fairly well that doesn&apos;t make it intended or official.

  I do like the idea that the program in charge of the matrix is separate from the program that controls the outside and the inside one is trying to hide what it&apos;s doing from the external. Things make more sense viewed through that lense. It applys to the concept of choice to the machines. I think having machines side with humans opens the door for this. It&apos;s never fully made clear the motivation of the machines beyond &quot; because movie&quot;
