Don't know about cow tunnels but the Barnem and Bailey Circus used to walk the elephants through the Lincoln tunnel to MSG. Or so I was told.

Under the brookly. Public library, there are 5 underground floors 4 of them are used as storage for archive. MATERIAL, the 5th one is a civil defense shelter from the 50's. I worked there in the 70's

The cattle tunnels make sense because from 10th to 12th avenue on the westside of Manhattan had the nicknames the "death avenues" due to New York Central freight trains running street level causing the death of close to 500, pedestrians from about 1910 to 1934 . The trains at one point had what they called "Tenth Ave Cowboys" to guide the trains.
