I always assumed that sewer colony took in kids bc earlier you learn that the Pittsburgh people wouldn’t keep kids around. So that sewer colony tried their hardest to take kids in and try to give them a life

The variants in the sewer colony are called stalkers they are kind of a mix of normal infected and clickers that haven’t lost their eyes to the infection

Not sure what was confusing you about Joel's decision to let Ellie help. He's still wary of getting close to her for fear of losing someone like he lost Sarah and more recently, Tess. Joel is very conscious of the fact that she's still a kid. In a post apocalyptic world, sure, but still a kid.

Personally, I think he still wants to keep that innocence alive and protect her as much as he's able without getting emotionally attached. And that sentiment is reinforced when Ellie kills the man to save Joel. In my opinion, I think he felt guilt about not being strong enough or fast enough to grab the gun himself to shoot the guy and because of that Ellie had to make that call instead. A part of her childhood innocence was lost with that action and his anger at her was just misplaced projection toward her that he was actually feeling toward himself.

The time between that scene and handing her the rifle, while you're traversing the area, I feel that Joel is doing some introspection. I like to think that he's probably thinking about what Bill told him previously, about "babysitting" and if he kept up with that, it was gonna get them both killed. By the time they get to the rifle scene, Joel's accepted that Ellie's crossed that line already so he's willing to let her help now.

4:40 Well fun fact: they are still alive. The cordyceps wraps itself around the host Brian and takes it over. That’s why strangling the infected still kills them.

I love the part where the bandits try to stop the car with a bus because it’s almost the same scene as in the intro with Sarah. But instead of crashing, Joel keeps control of the car!
It’s like Joel think and rethink of the night he lost Sarah to find ways to save her…

If you're ever curious about why a character acts a specific way (for example why Joel trusted Ellie with a gun when he was mad before) I recommend you check out a youtuber called FatBrett. He's a writer and he makes really good character analysis videos, literally going scene by scene and explaining their thoughts. His videos are always awesome but they're obviously full of spoilers so maybe check them out after you finish the game. Maybe a reaction video?
