One clarification: X and Zero technically were not Reploids. Per the X1 manual, all the robots based off X's design produced in 21xx were Reploids, but X and Zero themselves were not. (The name "Reploid" refers to replication of X's design.)

To understand what is Maverick Virus you need to get back to Classic Era where 1. Willy is seen convincing robots near expiry date to rebel to live longer (Megaman 1-5) and 2. Willy is seen prioritize power and speed over moral and ethics (Megaman 11)

So Maverick virus is actually variant of Willy's virus which carry his philosophies and try to hijack robots by either force or if it is too hard by morally convince this is for the robot's good and their future specialized for reploids.

This exact philosophy is what adopted by Dr.Weil in Megaman Zero Series

And this is why I say: Dr. Light should have honestly just had Megaman break that rule to finish Dr. Wily off permanently in Megaman 2.

From my understanding of things, it's a combination of things. First off, Megaman X, the game, was developed before Megaman 7, and Megaman 7 has a bit of lore behind things that might help explain the decline of Dr. Wily.

First off, there's Bass, which Wily created who was similar to that of Megaman or created to be similar, and Bass went rouge...sort of. There's also the dark energy as you explained as well, which I believe Wily kept some which is most likely what powered Zero or partially powered him. That's also not to mention that Megaman had free will, meaning he didn't exactly follow the robot rules, but was overall a good robot.

The robots in Megaman X are all copied from X's data and they all have free will, but generally are good, except for some that break down overtime or glitch out, thus why the Mavericks were created to stop any robot that does go rogue.

Considering Wily also created Roboenza, which infects robots, I believe the dark energy that somewhat powers Zero was altered a bit to mess with the free will of robots to cause them to go berserk, or as you said, make decisions that otherwise declares humans and robots as obstacles in the way. Sigma's programing also altered it, as you also said.

So, it's a bit of the dark energy that altered the Roboenza virus, Sigma's programing, plus how the robots have free will which all makes the robots really glitch out and go mad and/or berserk.

Wily probably based the virus on Evil Energy from Mega Man 8.

Wily did not expect Zero to be awaken early and fight Sigma. Remember Zero was supposed to be awake after Nobody was left to know how to deal with a Maverick. X1 onwards, Reploids like X, Sigma along with the Maverick Hunters were fighting Mavericks. Of course we will never know exactly how long Wily planned to seal Zero.

I would love to see how the Maverick virus affects reploids in a Mega Man X TV show.

The maverick virus is Willy's ultimate plan to surpass Light and conquer the world, it empowers Zero but also enables Awakened Zero to control other infected reploids remotely, this plan was named project Elpizo in Zero series and attributed to Weal but originally it was Wily's plan, The confrontation between X and Zero was rushed within a few minutes instead of being stretched out into two games like Neo vs Smith from the matrix, Neo vs Smith is everything Zero vs X should have been, Zero should control the world to reflect his might, before challenging X and X should confront Zero in a world dominated by Zero just like Neo and Smith final battle, Capcom must bring back Awakened Zero in MegaMan X9 and redeem the series showing us the original plans with proper writing, pacing and development.

There still lies the mystery of whatever happened to Rock. I originally thought Rock was upgraded into X but was corrected on that X is a completely new construct. If we can find out what happened to Rock before the X series, we might be able to tie more of how all this started in the X series.
