I played RDR2 first. My assumption to John’s financial situation was the farm was a combination of the loan, and the fact he had no farming or ranching experience.

Keep in mind he learns a lot from Ms McFarland so his ranching skills were subpar, and the soil on his land was barren. It would make perfect sense for his new business venture to fail. I wouldn’t invest.

Plus he was a desperate man when he committed to buying the property and he was ignorant when he decided to become a rancher. I’d imagine he couldn’t recognize if one of his livestock was ill, injured, malnourished, or had a parasite. He was making an impulsive decision with zero preparation in an attempt to escape one life and start another.

My question is what happened to the 13 million dollars that Arthur had in his back pocket that he gave to John happened in 8 years

How did John Marston go broke? Well its simple the money was stolen so it would have been confiscated when John and his family were arrested just before the start of RDR1

I don't believe there was only $60,000 in the chest on the mountain. Micah said he still had most of the money from Black Water; which included $150,000 from the ferry job alone, plus whatever the gang had accumulated in the years prior. I believe there is a noble explanation that we miss in the end credits of why John only took $20,000. Charles, Sadie, and John sent the surviving gang members their cut!
During the epilogue we meet Mary Beth, who is barely getting by writing dime store love stories, but by the end she is sitting at a big desk in a very nice house. Then we see Tilly in Saint Denis, with her husband and daughter, looking very upper class. And yes, I recall Tilly mentioned her husband is a lawyer, but it is unlikely a colored lawyer in the deep south is going to be that successful in 1907. Finally, we see Pearson running his store, seemingly, carefree as he remembers the old gang fondly.
If you add up the shares, at roughly $20,000 each, by the number of the surviving gang members, excluding Reverend Swanson and Trylawny, the total comes to about $120,000. That more than fits with Micah's claim of having "most of the money". So in the end John, Sadie, and Charles finished what Arthur started at Beaver Hollow all those years before and was able to get the gang the money they needed to start new lives.

The government always takes everything. Once the Marstons tried to go straight, that meant the Uncle Sam they once robbed came back to rob them.

I think the first one is the most realistic and logical theory. It would also explain why Johns horses, other outfits and Arthurs belongings are gone.

5 yrs to fully pay a house that big PLUS the surrounding land sounds WAY better than today’s 30/40 years maybe even more to fully pay an apartment in some medium sized city

Honestly the daughter theory sounds so tragic it would have probably been too dark to show in game

I always like to believe that Jon used the cash and hid all the gold with Uncle split whatever he could with Sadie and Charles and then left the rest hidden for him and Abigail’s retirement that’s why John’s main focus for Jack is to continue the ranch and it’s legacy and not how to keep funding its adventures
