  I'm pretty sure that what they meant by Kaji being a Triple Agent is that though he said he was working for SEELE to infiltrate Nerv he was ACTUALLY working to help Nerv. Its triple cuz he double crosses NERV but hes actulally double crossing SEELE, you see? I feel like this is pretty cononical as he's helping Gendo with secret shit that SEELE probably wouldn't be jazzed about the first time he shows up,

  I’m pretty sure the soul in unit 0 is younger rei, which is why it is seen throwing temper tantrums throughout, and why it tries to punch the scientist lady during testing

  After watching the last movie the manga is the first time Shinji meets okaru and he starts the time loop. The show comes next and ends with the movies where Shinji finally gets his happy ending with everyone else.

  I haven’t read the comic yet, but I did read a theory somewhere that said the comic continuity was the first loop (I don’t remember the full explanation for the theory but apparently it involves how Kaworu doesn’t seem to already know Shinji when they first meet like he does in NGE/Rebuilds)
