If you want a simple guide, just follow this. Continue to the main story until the story tells you to move on to the next region, then pause. Finish all the side activities in the first region, then move on to the next story mission in the second region, and repeat.

At some point you will have to focus on a somewhat mono-type team if you want to clear everything comfortably. You basically want a team that is strong against each type while having the best defensive value. But that is mostly for end-game.
