Fact: In cutscene where Daniel tells you, there was an error where he said as mix of gender as “she” and “him”. Which cause people confuse that is Crocodile gender fluid.

Philosopher's motive is unpaid payment. If I remember correctly, Philosopher's father was one of the builders of Froggold 1's new palace (The main one), but Froggold forgot to pay them, so builders were left with no money. That's why vandals attack the Fairy Kingdom and Philosopher taking revenge for his father.
