The plutonium core for the third bomb was not on Tinian, It was in Los Alamos with orders not to ship it without specific orders from Washington by the President. All other components of the third bomb were on Tinian and were in the process of being assembled.

Japan had 2 different projects to build their own atomic bomb. One in Korea and one in Tokyo. They knew right away what had happened.
