He hates because he can't kill. In the future the only reason Thawne could gain super speed is because of Barry's dedication to the science behind the speed force. If Thawne killed Barry he wouldn't be able to time travel, so he just makes him as miserable as possible. Oh and this was all because Eobard wanted to emulate the Flash as a hero by forcing bad situations then saving the victims. Barry saw this and absolutely rejected Thawne, leading to his hatred.
