I think on a subconscious level, Junior loves Tony and hated the fact he joined the mob instead of becoming a civilian and fulfilling his potential as a professional athlete.

His pride won’t let him admit that disappointment, so it comes out as bitter commentary which leads to the mutual resentment.

At the end of s1 tony says to his family that if you're lucky you'll remember the good times. Junior at the end of his life only remembered playing catch with his nephew.

Junior is a textbook example of someone going out sad. Junior likely had genuine love for Tony, probably looked at Tony as his son because he didn't have kids of his own, and yet his pride and being a mobster wouldn't let him properly show or express it. Then to be made a decoy, while losing all your power, and not getting much money. Oof, bad way to go out.

Tony wore it well on the show but his mother uncle sister and other dear friends tried to kill him. He forgave the assassination attempts he knew about because he knew if the people that wanted to do him harm left he'd be truly alone.
